In the logs it is complaining that resources are missing, but I swear I only deleted the logs. I tried to access the site immediately after I saw that tomcat startup was complete in catalina.out, so maybe that was the issue, but subsequent tries to access the page later still failed.

The error displayed was:

attached logs as tar.gz (because too large I think to fit otherwise)

actually I remember now. I didn't kill any procs (afaik) - I shutdown tomcat from tomcat's bin dir and then immediately after realized I should do ant stop, so I did ant stop following that. Then later I did rm -rf * in the tomcat logs dir (inside the dir) and cd'd back and did ant start, then waited about 12 sec which is when catalina.out stated tomcat was done starting up, and then tried to access it, which put it into a bad state and I still could not access it later.

Lowered priority because I can get it to start when I follow the instructions. It's probably important that it won't fail if accessed too early, but I know you have enough on your plate already.

Please just continue this type of correspondence on-list. Jira should be used for filing specific bugs, not asking questions or general support type issues.
